Sur une île coupée du monde, se trouve la Duel Academy, une école formant une nouvelle élite de duellistes. Jaden Yuki, un jeune garçon très doué, intègre le prestigieux internat dont il découvre vite l'étrange univers. Ainsi, les étudiants sont répartis en fonction de leurs résultats aux examens : les meilleurs résident à l'Obélisque Bleu, les moyens dans le dortoir Râ Jaune et les duellistes les plus nazes croupissent dans le dortoir Slifer Rouge dans lequel se trouve Jaden. Les conflits entre les trois groupes risquent de grimer d'un cran. En effet, grâce à l'arrivée du jeune garçon, la domination des bleus est sur le point d'être renversée…

The plot of the series revolves around three youkai, Bem, Bera and Barro, who arrive at a large coastal city and come across an evil atmosphere, which was brought about by immoral behavior by humans and mischief caused by monsters and youkai. They therefore decide to stay in the city, fighting against other monsters and yōkai which attack humans, making a few friends in the way. Even though the three youkai are often abused by other human beings due to their appearance, they still strive in protecting the human populace of the city from other monsters, one day hoping to become human beings in return for their good actions.
