Au printemps de sa deuxième année de lycée, Ren Amamiya intègre le lycée Shûjin. Suite à un évènement étrange, la Persona de Ren s’éveille. Il fonde avec ses nouveaux compagnons l’organisation des « Voleurs Fantômes ». Ensemble, ils combattent et corrigent les cœurs corrompus et pervers des adultes. Mais bientôt, d’incontrôlables esprits se mettent à sévir à Tokyo. Tout en poursuivant tant bien que mal leur quotidien de lycéens, les Voleurs Fantômes entrent en scène après les cours pour affronter de nouveaux périls…

À cause du travail de ses parents, Yu Narukami emménage chez son oncle, dans la ville rurale d'Inaba. Sur place, Yu se fait à sa nouvelle vie et sympathise avec Yosuke Hanamura et Chie Satonaka. Mais le jour même de sa rentrée, en seconde année de lycée, un mystérieux évènement frappe Inaba : le corps d'une journaliste est découvert, suspendu à une antenne. Peu après, Yu découvre l'existence de la Mayonaka TV, un phénomène qui consisterait à voir apparaître le visage de son âme-sœur en fixant son écran de télévision, à minuit, un soir de pluie. Yu s'essaie au phénomène et voit apparaître le visage d'une lycéenne. Le lendemain, un nouvel évènement frappe Inaba, et Yu se rend compte que les personnes apparaissant dans la Mayonaka TV meurent peu de temps après leur apparition. Et s'il y avait un lien entre cette série de meurtre et le monde parallèle qui se trouve derrière les écrans de télé ?
